fender liner w/ rolled fender

Fender liner question...

If the fender liner rubs the tires on top when in reverse or over bumps, should i cut that part out? I had the fenders rolled and the liner was not stretched correctly so it hangs a bit. If I cut some out, it would allow water up in that area... What would be the best thing to do?
