Read this thread and it may help regarding your CEL issues with Magnaflow high flow cats. I gave my feedback as I have the cats also but with no issues to date:

I hated seeing that engine light and CEL so much I pony'd up and installed the GSM Cat-Eliminator Sim boxes. It seemed a little steep at $199 but no more problems and I think well worth it. It's way different than what you get with their track mod which is just switches and wires. This actually cleans up the signal it gets from the O2 sensors and tricks the computer to see everything is running smoothly.
Check it out - just another option if nothing else works.

I had the Magnaflow Hi Flow Cats & the cat back exhaust installed on my car. When I first started it up everything was GOOD, then about 2 miles down the road.... "DING" (like the southwest airlines commercial) the damn CEL came on. SO upset... Called the installer, he told me not to worry, just that the O2 sensors were getting a different reading with the new Hi Flow cats. I was, like ok.... So a few days later while driving the light magically turned off. like the fair godmother herself did it, I was SO PLEASED!!! About 2 weeks later.... here comes southwest "DING" light come on again. Well it then shut off later that day & hasnt returned just like the Herpes (oops!!! lol). My take on it was that it came coated and shipped with grease, oil, & teflon on the pipes & the like was on while it all burned off. But so far so good, hope it stays that way. I havent had to use any of those thingys you have. If you have just got the exhaustput on and It has been less than a month wait a fews weeks. If the CEL light has been on since da one try changin the O2 sensors, they could have been damaged it the switching process. My $.02

So if i get this right its the high flow cats and not the aftermarket headers that cause codes to come up???????

I'm gonna let others make that claim.... I have just the Hi Flow Cats & cat back exhaust, No Headers & I don't have a CEL. Now when I get the headers installed will the CEL come on.....? I dont know. Could it be the Headers...could it be the combo of the headers & hi flow cats....? That we will see. Any other input from hi flow cat members or members with hi flow cats & headers....?
